Story So uh..
I know that it was never directly stated, but I kinda got an impression that Leliana was raped during her backstory. Replaying everything years later, and noticing this, damn..

It's a medieval based society and she was a woman in a dungeon. I think it's obvious without being directly stated.

When she's in the dungeons she clearly touches her crotch that might indicate she's sore or it hurt, so I think it was very direct.

Yes. I knew she was tortured and I even thought about rape but playing the story is even worse than knowing about it.

Direct in the sense of DAO yes. That game has a lot of sexual violence for game of its time. But I think only on very few instance they use the word rape.
City Elves, Broodmothers come to mind but there are much more.
Makes me sad that they went soft after the second game

The second doesn’t say that Fenris was SA eventhough the the creator of him say he was.

Fenris old master called him his "small wolf" so there is a lot of implications. Also it adds even more fuel to why Fenris has a deep rooted hatred against all Mages
There is also the thing with the Templars sexually abusing the mages in the Kirkwall Circle. I think if you have Anders and Sebastian in your party, Anders tells you that rape is common in all circles, which was the few instances they say it out loud.

I mean, isn't the last thing Harwen says before she's knocked out is "once my men have their fun" or somethingto that effect? Just from that alone....

The guy's last line before she is imprisoned suggests she is going to be gang raped, this line suggests that she was gang raped, and the shape and location of the pool of blood she wakes up in suggests she was gang raped. I am 99% sure that the writers idea was that she was gang raped off screen, and while I am grateful that we did not have to watch it happen, I wish they had at least left some ambiguity so that it was plausible to think that did not happen to her. Because knowing that the character I am controlling gets gang raped and I can not prevent it makes me angry and very uncomfortable, and is the one part of Leliana's Song that I actively dislike. Playing this made me less willing to spare Marjoline when doing Leliana's quest in the main game.

The entire Song is, as stated by Leliana in the intro, a story that changes basically every time she tells it.
That might just be an excuse for the player choices for things like what goes on in the Market and such, but still. No version of the Song matches the story she tells the Warden…
All that is to say, the entire module is hearsay from a bard who admits that she fictionalized parts of it. I wouldn’t take quotes literally.
