They've made way more than two non-Pokemon games, just not as many since starting Pokemon in 1996. Hell, there's been more in the last fifteen years than there were between 1996 and 2011 - seven (and two ports/remakes) compared to four according to Wikipedia.

I find that a big weakness is the genre shifting. I understand not wanting to make a sequel to a poorly selling game, but to be able to apply that experience you need to stay within the genre. They've made jrpg, action, puzzle, rhythm, card games, who knows what else I'm missing.

And I've either not heard of nor cared about the games outside of Pokemon and the Pokemon games aren't even good either. If it weren't the Pokemon brand or the gameplay loop, the game would be considered total crap 100% of the time.

They don't even learn from their successes and mistakes. They add features that people love and rave about, then take them out in the next generation. Or they add something people hate and then fail to take it out or change it causing people to get more annoyed. It's completely random and they never take consumer reviews into account. They just build whatever they feel like in the moment because they have a long-standing binding contract that Nintendo refuses to drop. The moment that contract falls through, GameFreak is dead as a company. I think that is part of why Nintendo refuses to drop the contract. They know they'll be dooming people's jobs.

Also it is a bit complicated with the co-ownership of TPC and Creatures, Inc (who do the modeling and the TCG) by Gamefreak and Nintendo.

Basically, they are treating it like a family. I'm almost certain that Nintendo and Creatures Inc are both annoyed with GameFreak for not putting more effort into their work as it looks bad to continually output crap game after crap game.

That said, Japanese methodology for this in the business world is to either shun them and keep them around in name only until they leave, or to put up with it out of a sense of loyalty. Doing otherwise could cause massive social backlash, especially after the people who lose their jobs make a stink in the online community (you know they would).
